MO-98 was founded in 1998 by the Ministry of Oil and Gas of Uzbekistan. The team's first season was in 1999, when they competed in the Uzbekistan First League. MO-98 won the First League in 2000 and was promoted to the Uzbekistan Super League.
MO-98's best season came in 2008, when they won the Uzbekistan Super League and the Uzbekistan Cup. The team also reached the semi-finals of the AFC Cup in 2008.

MO-98 has been a consistent performer in the Uzbekistan Super League in recent years. The team has finished in the top four in the league every season since 2014.
